Formatting a link in a comment is done differently from in the WYSIWYG Editor. The comment module uses what's called "textile formatting". ( I imagine the comment module will eventually move to a more wysiwyg method, but I've no idea the time line.)
Here is the format:
In your comment, type
double quote linktext word or phrase double quote colon url
ie. enclose the link text (the word or phrase the reader will read and what they will click on) in double quotes, then type a colon, then paste the url.
If you click the blue link below the comment entry box, which has the link text of "Textile formatting is allowed." , it should bring up a small window showing formatting commands. In there, you should see the linking method I just described.
